The Confederation of African Football (CAF) announced on Tuesday that Morocco would be awarded the victory, as Senegal was deemed to have forfeited the match when their players left the field for around 15 minutes during the final in Rabat in January.
"The Senegalese Football Federation condemns the unjust, unprecedented and unacceptable decision," the federation said in a statement.
The CAF decision will be appealed to the Court of Arbitration for Sport (CAS), the federation said.
The Senegalese government announced on Wednesday that it has called for an independent investigation into suspected corruption within CAF.
